Use Shears to collect Honeycombs. The honey level increases as the bees enter their nest. If you see honey dripping from the holes of the nest, it means that it is full.
The nest will drop 3 Honeycombs. However, if you use a shear, you will also anger the bees inside. Light a fire under the hive or have a lit campfire to prevent the bees from attacking (make sure that the smoke is passing through the nest).
